A key tool for helping with thinking skills is mind-mapping. At our CLC we’ve been using Inspiration8 which is nice (you can link in all kinds of webpages, media, documents etc) but pricey.

Check out bubbl.us. It’s an online mind-mapping tool. It requires an account but is free. Making a map is easy and the results can be exported as a jpeg or html or, even better, embedded into a web page. Embedding is cool as you can save your work on a VLE or eportfolio by linking and not use up any precious storage space. Lots of web services are doing this (YouTube etc).
